Moodustati kontrolli- ja revisjoniosakond. Organiseerimis-instrueerimisosakond nimetati organiseerimistöö osakonnaks, likvideeriti agrotööstusosakond.

1990. Likvideeriti kapitaalehituse osakond.
22. juunil 1940. a moodustati Eestimaa Töölisühingute Keskliidu ajutine juhatus. 28. juunil 1940. a võttis Eestimaa Töölisühingute Keskliit vastu otsuse organiseerida ametiühingud tootmisprintsiibi alusel ja Eestimaa Töölisühingute Keskliit nimetati ümber ENSV Ametiühingute Kesknõukoguks, lühendatult EAÜKN. 1940. a juuni lõpus oli 4 kohalikku ametiühingute keskliitu, 1. augustil kinnitati orienteeruv ametiühingute struktuur: esiteks - väikelinnade tööliste ja teenistujate ametiühingud ja teiseks - tootmisharulised ametiühingud. 1941.a algul likvideeriti väikelinna tööliste ja teenistujate ametiühingu koondised ning nende liikmed astusid vastavatesse tootmisharulistesse ametiühingutesse. 1940. a septembris-oktoobris toimusid ettevõtetes ja asutustes käitis- ja kohalike komiteede valimised, pärast mida kadus vajadus vahelülides kohalike kesknõukogude (ühingute, liitude) näol ning need likvideeriti järk-järgult.
1940. a 13. detsembrist nimetati ENSV Ametiühingute Keskliit ENSV Ametiühingute Kesknõukoguks. Vastavalt EAÜKNi plaanile toimusid 1941. a märtsis Eestimaa ametiühingute kongressid, valitud keskkomitee nimetati ümber vabariiklikeks juhatusteks. Saksa okupatsiooni ajal tegutsesid Eestis Kutsekogud, EAÜKN tegutses nõukogude tagalas Tšeljabinskis, 1942. a Sverdlovskis, siis Moskvas, seejärel Leningradis (1944). 1944. a tegutsesid keemia- ja kaevandustööliste, metsa-, paberi- ja puidutööliste, maatööliste, ehitustööliste, tekstiilitööliste, metallitööliste, toiduainetetööliste, kaubandustööliste, transporditööliste, kommunaaltööliste, rõivastus- ja nahatööliste, haridus- ja kunstitööliste, tervishoiutöötajate, raudteelaste, trükitööliste ning riigiteenijate ametiühingud. ÜAÜKNi XIX pleenumi otsuse alusel (1.10.1948) nimetati ENSV Ametiühingute Kesknõukogu ENSV Ametiühingute Nõukoguks. 1950. a detsembrist 1951. a veebruarini toimusid ametiühinguorganisatsioonide valimised, kusjuures vabariiklikud komiteed hakkasid alluma otse vastavatele üleliidulistele keskkomiteedele ning ENSV Ametiühingute Nõukogu jäi tegutsema ametiühingutevahelisi üritusi organiseeriva ja koordineeriva organina.
ÜAÜKNi Presiidiumi 1957. a 20. septembri otsuse alusel muutus ENSV Ametiühingute Nõukogu uuesti vabariigi ametiühinguorganisatsioonide juhtivaks organiks. 1958. a tegutses ENSVs 16 tööliste ametiühingut.
ÜAÜKN presiidium võttis 24. okt 1969. a vastu otsuse moodustada linnade ja rajoonide ametiühingute nõukogud, kes teostaksid antud linnas või rajoonis tegutsevate ametiühinguorganisatsioonide juhtimist. XI pleenumil 19. mail 1971. a moodustati ENSV Ametiühingute Nõukogu juurde alalised komisjonid: 1) tootmistöö- ja ökonoomikakomisjon, 2) sotsiaalkindlustuse komisjon, 3) kultuuri- ja kehakultuuritöö komisjon, 4) noorsookomisjon, 5) elamu-heaolukomisjon. II pleenumil 12.04.1972 moodustati vastavalt ÜAÜKN sekretariaadi otsusele 7.03.1972 organisatsioonilis-täidesaatva iseloomuga küsimuste lahendamiseks ENSV Ametiühingute Nõukogu presiidiumi juurde sekretariaat. Lisandus viisaastaku tähtsamate objektide ehitamise käigu kontrolli komisjon. ÜAÜKN XI pleenumi 22.09.1976 otsusele vastavalt likvideeriti linnade ja rajoonide ametiühingu nõukogud. II pleenumil 25.04.1977 otsustati moodustada ENSV Ametiühingu Nõukogu liikmetest ja liikmekandidaatidest järgmised alalised komisjonid: tootmistöö- ja ökonoomika, sotsiaalkindlustuse, noorsookomisjon, kultuuritöö, elamu-heaolukomisjon, viisaastaku tähtsamate objektide ehitamise käigu kontrolli komisjon, eelarvekomisjon, kehakultuuri- ja spordikomisjon. 18. mai 1978 moodustati ENSV Ametiühingute Nõukogu presiidiumi otsusega rahvatarbekaupade komisjon.
Arvestades ÜAÜKN ja ka kohapealseid ettepanekuid, võttis presiidium 08.09.1988 vastu otsuse AÜN koosseisude koondamise kohta. 1988. a lõpuks vähenes AÜN aparaadi töötajate arv veidi enam kui 25%. 29. juunil 1989. a otsustas AÜN presiidium pöörduda ettepanekuga ENSV Ministrite Nõukogu poole, võtta riikliku sotsiaalkindlustuse juhtimine ja teostamine täielikult riigiorganite kompetentsi ning viia alates 01.01.1990 riikliku sotsiaalkindlustuse eelarve vabariigi eelarve koosseisu. 20.12.1989 tuli kokku Eestimaa ametiühingute kongress, mille otsuses oli märgitud, et ENSV ametiühingud on iseseisvad ja sõltumatud omaalgatuslikud ühiskondlikud organisatsioonid, kes juhinduvad ENSV ametiühingute seadusest, oma põhikirjadest ja programmidest. Kongressi redaktsioonikomisjoni kohustati 15. veebruariks 1990 välja töötama Eesti Ametiühingute Keskliidu põhikirja projekt. Ametiühingute kongressi istungite vaheliseks ajaks valiti kongressi esindama presiidium ja tema esimees ning täitev-korraldavaks organiks presiidiumi poolt moodustatud sekretariaat. ENSV AÜN õigusjärglane - Eesti Ametiühingute Keskliit asutati XX kongressi II istungil 12.04.1990.
