C'est en octobre 1906 que le ministère de l'Agriculture se voit confier le contrôle de la qualité des produits, avec la création du service d'Inspection des pharmacies, drogueries, épiceries, fabriques et dépôts d’eaux minérales naturelles ou artificielles. Ce service, qui s'est considérablement développé par la suite, reste sous la tutelle du ministère de l'Agriculture jusqu'en 1981, avant d'être rattaché au secrétariat d’État à la Consommation.
En 1909, le service de la répression des fraudes fait partie des sept services qui composent l'administration centrale du ministère de l'Agriculture. Ses missions sont multiples, mais toutes concentrées autour d'un principe : garantir la conformité des produits mis sur le marché. Pour cela, le service doit faire exécuter les lois relatives à la répression des fraudes, il possède aussi du personnel pour contrôler les fabriques, pharmacies, drogueries, dépôts. Des laboratoires peuvent, pour appuyer ce contrôle, être agréés pour analyser les échantillons prélevés par le personnel d'inspection du ministère. En 1911, les services vétérinaires sont rattachés au service de la répression des fraudes, qui devient la direction des services sanitaires et scientifiques et de la répression des fraudes. Au sein du deuxième bureau (le premier étant consacré aux questions vétérinaires), un premier service gère la législation des fraudes, un deuxième la répression des fraudes, un troisième les laboratoires. On voit alors se traduire dans l'administration centrale l'organisation territoriale en inspections régionales et services départementaux de prélèvement d'échantillons. Le service de la répression des fraudes est en effet présent sur l'ensemble du territoire par un service d'inspection, divisé en vingt-quatre circonscriptions régionales qui regroupent chacune plusieurs services départementaux (le fonctionnement en est assuré, dans les départements, par les préfets ; à Paris et dans le ressort de la préfecture de police par le préfet de police). Les inspecteurs et contôleurs sont spécialisés dans le contrôle de marchandises et sont en lien notamment avec les commissaires aux prix. Quatre laboratoires d'État et des laboratoires agréés analysent les échantillons prélevés par l'administration et étudient les produits nouveaux. Les falsifications combattues concernent les boissons, les denrées alimentaires, mais aussi les produits agricoles en général, les engrais et les semences. La direction chargée de la répression des fraudes met enfin en place des enquêtes annuelles sur la composition des vins, des laits, des beurres et d'autres produits agroalimentaires. Les inspecteurs, mais aussi d'autres fonctionnaires dont la liste est fournie à l'article 4 du décret du 22 janvier 1919 pris pour l'application de la loi du 1er août 1905 sur la répression des fraudes, peuvent contrôler les marchandises dans les boutiques, maisons ou voitures servant au commerce, dans les ateliers, chais, étables, lieux de fabrication contenant des produits destinés à la vente, ainsi que dans les entrepôts, les abattoirs et leurs dépendances, dans les gares ou ports de départ ou d'arrivée, dans les halles, foires et marchés.
Après une série de modifications mineures de cette direction dans les années 1920, une réorganisation a lieu en 1929, lorsque les services vétérinaires sont rattachés à la direction des Haras. En 1930, la direction devient le Service de la répression des fraudes, avant de redevenir une direction en 1936. En 1938, la protection des appellations d'origine fait partie des attributions de la direction, qui doit également surveiller les produits pharmaceutiques hygiéniques et des aliments de régime, et les prix du marché.
En août 1940, le ministère de l'Agriculture de l'État français compile l'enseignement agricole et vétérinaire, les recherches, les services sanitaires et la répression des fraudes au sein d'une grande direction, qui perdure jusqu'en mai 1942. La répression des fraudes devient alors un bureau au sein de la direction de l'Enseignement et des recherches, elle-même dépendante du Secrétariat général aux Questions paysannes et à l'Équipement rural, puis du Secrétariat général à l'Agriculture. Il faut attendre les débuts de la IVe République pour que ce service retrouve un niveau hiérarchique supérieur, rattaché au Secrétariat général à l'Agriculture, puis au ministère lui-même, et enfin à la Direction des Actions techniques.
La technicité que requiert la répression des fraudes et falsifications se traduit dans l'administration par une place importante accordée aux questions matérielles, avec en 1956 un bureau Affaires générales et budgétaires et statistique, un bureau chargé du personnel et du matériel, et un dernier bureau composé d'une division juridique, d'une division technique et d'un laboratoire central de recherches et d'analyses. Cette tripartition entre affaires administratives, juridiques et techniques, accrue en 1959, perdure sous cette forme jusqu'en novembre 1961. La réforme du ministère de l'Agriculture voit la naissance de la direction générale de la Production et des marchés, et en son sein un service de la répression des fraudes et du contrôle de la qualité.
