Le conseil d’administration de l’ANDRA est composé de 23 membres :
deux représentants du Parlement,
six représentants de l’État,
sept personnalités qualifiées (avec deux élus locaux, deux personnalités qualifiées désignées en raison de leur expérience dans le domaine des activités nucléaires, deux personnalités qualifiées proposées par le ministre chargé de l’Environnement, une personnalité qualifiée au titre de la recherche),
huit représentants des salariés de l’Agence.
Le président est choisi parmi les membres du conseil. Depuis le 9 mai 2019, il est présidé par Adolphe Colrat. Le directeur général de l’Agence est nommé sur proposition du président du conseil.
Le conseil scientifique est composé de douze membres au plus, nommés pour cinq ans. Ses membres sont des experts français et étrangers choisis par les ministères sur proposition de l’ANDRA. Il émet des avis sur la stratégie, les programmes de recherche et les résultats présentés par l'Agence.

D’abord créée en tant que direction au sein du Commissariat à l’énergie atomique (CEA) en novembre 1979, l’ANDRA devient une agence publique indépendante à partir de 1991 et est placée sous la tutelle des ministères de l’Industrie, de l’Énergie, de l’Environnement et de la Recherche.
L’ANDRA a pour mission de trouver, mettre en œuvre et garantir des solutions sûres pour protéger les populations des risques que représentent les déchets radioactifs.
Avec la création du CEA après la Seconde Guerre mondiale, les centres de recherche nucléaire commencent à générer des déchets radioactifs en quantités plus importantes. Il n'y a alors pas de stockage organisé, uniquement un ensemble de règles. La première est de conditionner les déchets de manière sûre, et la seconde de les entreposer sur les sites du CEA.
Dans les années 1950 et 1960, avec l'apparition des premières centrales électronucléaires, le développement de la recherche et la fabrication des armes atomiques, les déchets radioactifs s'accumulent.
Le CEA décide alors d'implanter un premier centre à côté de son usine de retraitement de combustibles de La Hague, pour y stocker les déchets de faible et moyenne activité. Le Centre de la Manche ouvre ses portes en janvier 1969, et son exploitation est confiée à l’entreprise Infratome.
En 1974, en plein choc pétrolier, la France décide de développer l’énergie nucléaire, au moyen de centrales ainsi que d'unités pour recycler le combustible usé. La mise en route de ce programme a pour conséquence d'augmenter fortement le volume de toutes les catégories de déchets radioactifs.
Pour faire face à cette situation, le gouvernement demande au CEA de créer en son sein un organisme pour gérer ces déchets. L'Agence nationale pour la gestion des déchets radioactifs est ainsi créée en 1979.
Un deuxième centre de stockage est créé dans l’Aube, et les premières recherches pour un stockage en profondeur et l’implantation d’un laboratoire souterrain débutent dans les années 1990.
En décembre 1991, l'Assemblée nationale vote une loi qui donne son indépendance à l'ANDRA vis-à-vis du CEA. Cette loi encadre également l'étude de faisabilité du projet de stockage en profondeur. L'Agence dispose de quinze ans pour réaliser cette étude. Le député Christian Bataille est chargé d'une mission de médiation consistant à rechercher des collectivités locales volontaires pour accueillir sur leur territoire un laboratoire souterrain.
À partir de 1992, l'ANDRA commence à développer une filière spécifique pour les déchets non-électronucléaires, en particulier ceux des centres hospitalo-universitaires.
Au centre de stockage de la Manche, le dernier colis arrive le 30 juin 1994, après 35 ans d'exploitation. La mise en place de la couverture étanche se poursuit, en vue de préparer le site à son passage en phase de surveillance en 2003.
À la fin des années 1990, la concertation s'engage avec les élus et les associations pour l'ouverture d'un nouveau centre, à proximité du centre de stockage de faible et moyenne activité (CSFMA), pour le stockage des déchets très faiblement radioactifs (CSTFA) qui sont jusqu’alors, soit entreposés sur les sites des producteurs, soit stockés au CSFMA.
L'ANDRA est chargée par l'État de créer un laboratoire souterrain pour l'étude du stockage des déchets radioactifs dans le sous-sol de la commune de Bure (Meuse-Haute-Marne), et à l'exploiter jusqu'en 2006. Le projet consiste à tester le stockage en profondeur dans une couche d’argile des déchets classés parmi les plus dangereux de l'activité nucléaire. Elle achète progressivement les terrains concernés et crée à Saudron un centre pour exposer au public les principes de l'enfouissement.
La construction de ce laboratoire souterrain provoque une forte opposition chez certains des riverains concernés.
En 2003, l'ANDRA choisit d'inscrire certaines de ses archives sur du papier permanent avec de l'encre résistante, afin de garantir une préservation de l'information pendant au moins 300 ans, et ainsi se conformer au décret n° 2003-30 du 10 janvier 2003 qui oblige le centre d’enfouissement de déchets radioactifs de la Manche à pérenniser l'information relative aux déchets stockés au-delà de sa fermeture.
En 2007, l’ANDRA se dote d’un outil scientifique dont l’objectif est de réaliser un état de référence de l'environnement dans le cadre du projet de stockage géologique. L’Observatoire pérenne de l’environnement (OPE) est un outil d’observation et de surveillance. Il étudie plusieurs zones dans les départements de la Meuse et de la Haute-Marne. Les recherches qu’il conduit s’intègrent dans un réseau scientifique national et international.
Au début des années 2010 naît le projet Cigéo (centre industriel de stockage géologique), pour le stockage souterrain de déchets radioactifs à vie longue.
Le 29 avril 2010, l'Institut national de la recherche agronomique (INRA) signe un accord de partenariat avec l'ANDRA pour l'étude des évolutions des écosystèmes terrestres et aquatiques, et évaluer et modéliser l'impact sur la biodiversité des activités humaines liées à la gestion des déchets radioactifs, et ceci, conjointement à l'OPE.
L’ANDRA publie tous les trois ans un Inventaire national des matières et déchets radioactifs.
