La Cité internationale compte (en 2021) 44 résidences ou maisons. Deux sont hors les murs : la donation Haraucourt à l'île de Bréhat (Côtes-d'Armor) et la résidence Lila (19e arrondissement de Paris).
Attachées à des pays ou à des grandes écoles, 18 d’entre-elles sont gérées directement par la Fondation nationale, Cité internationale universitaire de Paris, et placées sous son égide.
Les autres sont elles-mêmes des fondations reconnues d’utilité publique, et possèdent leur propre personnalité juridique. Ces dernières sont décrites dans des notices dédiées dans la mesure où leurs archives sont conservées aux Archives nationales.

Au début des années 1920, Paul Appel, recteur de l'académie de Paris, et André Honnorat, ministre de l'Instruction publique, font la synthèse de plusieurs mouvements de pensée pour porter un projet de Cité internationale universitaire. Les traumatismes de la Première Guerre mondiale ayant fait naitre un très fort désir de paix et de réconciliation, construire un lieu de rencontres et d'échanges pour la jeunesse du monde entier afin d'organiser la paix internationale est une évidence et une nécessité. Les deux hommes ont également analysé la situation catastrophique du logement étudiant de la capitale et la nécessité de proposer, notamment aux étudiants étrangers, des équipements à la hauteur des campus américains, pris en exemple. La Cité se dotera ainsi d'installations sportives, d'un théâtre, de bibliothèques, de restaurants et d'un hôpital. Le courant hygiéniste anglo-saxon de la fin du XIXe siècle promoteur de la « cité-jardin » trouve par ailleurs en France, dès avant la guerre, une déclinaison urbaine qui bénéficie de la disparition des fortifications et des zones non aedificandi autour de Paris.
Le 28 juin 1921, la loi créant la Cité internationale universitaire de Paris est votée. Elle permet de donner une très forte valeur légale à l’accord intervenu quelques jours plus tôt entre l’université et la ville de Paris sur la vente de 9 hectares et la location de 18 autres au sud de Paris, en bordure du boulevard Jourdan et en face du parc Montsouris. La situation géographique est idéale : le lieu est directement relié au Quartier latin par le chemin de fer et le métro. La même année le premier bâtiment dû au mécénat et à la grande implication de l’industriel Émile Deutsch de la Meurthe est inauguré. Les trois pionniers sont vite rejoints par les plus grands philanthropes de la période, tels que la fondation Rockefeller. Huit ans plus tard, neufs maisons sont sorties de terre et l’extension du domaine s’avère nécessaire, pour atteindre 40 hectares en 1930. Lucien Bechmann est en charge du plan d’urbanisme depuis 1923.
La Fondation de la Cité internationale universitaire de Paris est une fondation privée, reconnue d’utilité publique depuis 1925, chargée de maintenir et développer les idéaux et principes fondateurs de la Cité.
Durant la Seconde Guerre mondiale, la Cité est occupée par les armées allemandes. À la Libération, les troupes américaines leur succèdent. Quand les bâtiments sont rendus à leur destination première, les travaux de remise en état durent jusqu’à la fin des années 1950. En 1948, Raoul Dautry, successeur d'André Honnorat à la présidence de la Fondation, lance un programme très ambitieux de nouvelles constructions : 17 maisons supplémentaires sont ouvertes à la fin des années 1960. Mais la construction du périphérique parisien, amputant le domaine de près de 2 hectares constructibles, donne un coup d’arrêt aux constructions. La dernière maison inaugurée est celle de l’Iran en 1969.
Depuis 1971 et la succession de l'Université prise par la Chancellerie des universités, la Fondation est toujours étroitement liée aux universités de Paris, propriétaires des bâtiments et représentées à son conseil d’administration par le Recteur de l’académie et Chancelier des universités de Paris, vice-président de droit de la Fondation, et deux présidents d’universités. La présidence est traditionnellement confiée à un haut fonctionnaire. Le conseil d'administration nomme le délégué général.
En 2011, pour lancer de nouveaux projets et ainsi contribuer à l’augmentation de l’offre de logements étudiants, toujours très insuffisante dans la capitale, la Fondation entame de complexes négociations pour modifier la convention de 1921 avec la ville de Paris, la Chancellerie des universités de Paris et l’État. En 2013, le nouveau plan d’aménagement de la Cité est approuvé par les parties. Il permet des extensions (maison de l’Inde) et de nouvelles constructions : les maisons de l’Île-de-France en 2017, Julie-Victoire Daubié et de la Corée en 2018.
