En 2007, le ministère comporte deux secrétaires d’État chargés des Transports et de l’Écologie.
En 2008, le ministère est remanié et composé de cinq directions principales :
énergie et climat,
infrastructures, transports et mer,
aviation civile,
aménagement, logement et nature,
et prévention des pollutions et des risques.
À ces cinq directions s’ajoutent un secrétariat général et un commissariat général au développement durable, puis une direction des pêches maritimes et de l’aquaculture en 2013 (par détachement du ministère de l’Agriculture).
En 2015, le ministère a deux secrétaires d’État chargés des Transports, de la Mer et de la Pêche, et de la Biodiversité.
On retrouve la même organisation pour ce qui est des directions principales.
En 2020, il n’y a plus qu’un secrétaire d’État à la Biodiversité, ainsi que deux ministres délégués aux Transports et au Logement.
Parmi les directions, la direction générale des infrastructures, des transports et de la mer perd cette dernière attribution.
La refonte du ministère de l’Écologie et du Développement durable a lieu dans un contexte dynamique de rencontres internationales en matière d’environnement.
En 2001, la Charte des Verts mondiaux est élaborée et signée par 800 délégués des partis Verts du monde. L’objectif est alors de créer un partenariat à l’échelle mondiale sur la base de six principes fondamentaux : la sagesse écologique, la justice sociale, la démocratie participative, la non-violence, le développement durable et le respect de la diversité. Il s’agit d’un document clairement orienté vers l’action politique.
Dès l’année suivante a lieu le Sommet de la Terre à Johannesburg, sous l’égide des Nations Unies ; il est le quatrième Sommet de la Terre depuis celui de 1972 à Stockholm et vise à encourager les États à réitérer leur engagement après les précédents sommets. On l’appelle plus communément « Sommet mondial sur le développement durable » ; il aboutit à une liste de 153 articles, englobant des sujets divers : l’eau, l’énergie, les ressources et la biodiversité, la santé ou encore la globalisation.
En 2012, un nouveau Sommet de la Terre, aussi appelé Rio+20, a lieu à Rio de Janeiro au Brésil ; le terme officiel utilisé est « Conférence des Nations unies sur le développement durable ». Ce Sommet a pour objectif de réévaluer les défis 20 ans après le sommet de Rio de 1992.
En 2005, le protocole de Kyoto entre en vigueur après sa signature en 1997, avec pour principal défi de réduire les émissions de gaz à effet de serre. Il fixe des objectifs et des moyens pour y parvenir, notamment de développer des politiques nationales volontaristes et d’encourager la coopération entre pays signataires.
Cette même année marque la promulgation de la Charte de l’Environnement en France ; elle a rendu possible l’intégration des problématiques environnementales dans les textes fondateurs. Cette Charte est le projet de Jacques Chirac, qui en fait un des points fondamentaux de sa campagne en 2002. Une commission dédiée ainsi que l’avis des citoyens français permettent son élaboration et en 2005, la Charte est introduite dans la Constitution de 1958.
En 2015 est organisée la Conférence de Paris sur le climat ou COP21, conférence internationale ayant pour sujet principal les changements climatiques. Cette conférence, signée par l’Union européenne et 195 pays supplémentaires, se donne pour but de limiter le réchauffement climatique, de favoriser le dialogue et de négocier les engagements pris.
En 2006, un Pacte écologique est proposé aux candidats à la présidentielle par Nicolas Hulot par le biais de la Fondation Nicolas Hulot pour la nature et l’homme et le Comité de veille écologique. Parmi les objectifs exposés, une proposition vise à créer le poste de vice-premier ministre pour l’écologie.
En 2007, suite aux engagements de campagne du candidat Nicolas Sarkozy lors de la signature de ce Pacte, le ministère de l’Écologie se voit attribuer de nouvelles compétences et absorbe les ministères de l’Équipement et des Transports, du Tourisme, de la Mer et une partie du ministère de l’Industrie (pour les compétences en matière d’énergie notamment). C’est la création du grand ministère de l’Écologie et du Développement durable. Les bouleversements que connaît alors le ministère s’accompagnent d’un déménagement dans les locaux de la Défense et de changements de noms tous les ans au gré des remaniements ministériels jusqu’à la fin des gouvernements Fillon en 2012. Face à ces réorganisations et à tous les domaines d’attribution du ministère, un secrétariat général est créé, qui regroupe des directions de grande ampleur, notamment : les affaires juridiques, les affaires européennes et internationales, la communication, les ressources humaines.
Le Commissariat général au développement durable (CGDD), accompagné d’une délégation au développement durable, exerce des missions transversales et interministérielles.
Lors de la nomination de Jean-Louis Borloo le 19 juin 2007 à la tête du ministère, Nathalie Kosciusko-Morizet devient secrétaire d’État chargée de l’Écologie auprès du ministre d’État jusqu’au 21 janvier 2009. Elle est remplacée par Chantal Jouanno jusqu’au 13 novembre 2010.
Nathalie Kosciusko-Morizet devient ensuite ministre de l’Écologie, du Développement durable, des Transports et du Logement du 14 novembre 2010 au 22 février 2012. La ministre exerce ses responsabilités sur l’environnement et les deux secrétariats d’État qui lui sont rattachés, responsables du Logement et des Transports (depuis 2007).
Elle perd l’énergie et les matières premières mais conserve les énergies renouvelables en lien avec le ministre de l’Économie et de l’Industrie, et gagne le logement. La DATAR est également mise à sa disposition.
Le ministère de l’Écologie, du Développement durable et de l’Énergie connaît une certaine instabilité au début de la présidence de François Hollande puisque quatre ministres se succèdent en trois ans :
Nicole Bricq du 16 mai au 21 juin 2012 après l’intérim de François Fillon (Premier ministre) du 22 février au 10 mai 2012,
Delphine Batho du 21 juin 2012 au 2 juillet 2013,
Philippe Martin du 2 juillet 2013 au 31 mars 2014,
Ségolène Royal du 2 avril 2014 au 17 mai 2017.
Les attributions du ministère changent également beaucoup pendant cette période : perte du logement, réattribution de l’énergie, partage de la politique sur les matières premières.
Il retrouve une forme de stabilité après la nomination de Ségolène Royal comme ministre de l'Environnement, de l'Énergie et de la Mer, chargée des Relations internationales sur le climat (avril 2014-mai 2017).
Le ministère est renommé ministère de la Transition écologique et solidaire lors de la nomination de Nicolas Hulot comme ministre d’État au sein du gouvernement Édouard Philippe (mai 2017). Ses attributions sont globalement conservées mais la direction des pêches maritimes et de l'aquaculture réintègre le ministère de l'Agriculture et de l'Alimentation qu’elle avait quitté en juillet 2013. Il reste chargé de la politique environnementale, de la politique énergétique, de la politique de la mer et des transports. Ce domaine des transports est cependant délégué à un secrétaire d’État ou un ministre délégué, sans interruption, depuis 2007.
François de Rugy remplace Nicolas Hulot (17 mai 2017-4 septembre 2018), du 4 septembre 2018 au 16 juillet 2019 au poste de ministre d’Etat.
Élisabeth Borne devient ministre de la Transition écologique et solidaire du 16 juillet 2019 au 3 juillet 2020, et Barbara Pompili reprend le poste à partir du 6 juillet 2020.
Le ministère exerce sa tutelle sur des écoles et de nombreux établissements publics comme l’ADEME (Agence de l’environnement et de la maîtrise de l’énergie), l’ANSES (Agence nationale de sécurité sanitaire de l'alimentation, de l'environnement et du travail), le CEA (Commissariat à l’énergie atomique et aux énergies alternatives) ou encore les transports publics.
